Since the formulation of the Premiership at the start of 1992/93 season Crewe have let in a staggering 1009 league goals. Tottenham Hotspur take the hounours in the EPL, letting in 811 goals in the same period but playing far fewer games than Crewe.
Swindon Town let in a 100 goals in the Premiership campaign of 1993/94 and are the nearest challengers that i can find to Crewe, they let in 996 over the 16 year period.

Is their any team in the Football league that could save Crewe from the fate of being the team that has let in the most goals since the start of season 19992/93?

Scored goals for same period for Crewe was 959!
I think Stockport County may push you for that unenviable record. We’ve had good times since 92 but my God we have some bad times too!
